Michael M has the right idea, but if you want to stay on Manhattan, you should be aware that a good hotel is only about twice the price of a poor hotel so if you are only there for a few days go for a good one.

I stayed in this Hotel last month for two nights and it was very reasonable.It had a shuttle bus to the train station which brought you to Penn station.Look it up on "Trip Adviser". Meadowlands Plaza Hotel Secaucus NJ.No frills,clean and very reasonable,comfortable.Because its a few train stops out its cheaper than others.

you will get a better rate in NJ Bergen County and they have very good public trains to NYC>

Ramsey, NJ has lots of hotels.motels
Two train stations and bus service to NYC>

on my last stay I stopped over at the Jumeirah Essex house. I prefer to compromise the quality of the establisment that I stay at and save my money for the more important things, such as beer money.
