It depends if you want to know when it closes for the evening, or what hours it is closed (like from 9 pm until 6 am).

You can say: When is the subway closed? - meaning the day the subway is closed, not the time.
What time does the subway close? - Meaning it's operating hours and no one can get in after say, 11PM.
As subway patrons, we usually say - "What time is the last train departure at _______ station?" or "What time does the last train leave at __________ station?" - meaning the last train out, which can be minutes before it actually closes.

both are correct. whether it should be used would be based on the context it is used in.
the first seeks to learn about a future event, the second specifies a specific time is wanted.
