Assuming you're using an MSOS:

Option 1: Run Scan Disc, Defragment, Disc-Cleanup, Anti-Spyware/Malware/Virus software, etc.

Option 2: Transfer all important files (music, movies, pictures, documents, etc...) to an alternate hard drive, or however you normally back up your data, and reformat your primary drive to start with a clean slate.

Option 1 is easiest, but never gets it back to 100%. Option 2 is time consuming, and tedious; but practically gives you a new hard drive to work with.

One person suggested to run chkdsk /f which is not a good thing to do unless you are crashing or having serious stability problems and suspect disk errors. It should be run without the /f option to determine the health of the drive. The utility actually repairs disk errors and if the disk is bootable repairs the boot sector. If the disk is large, with sector problems, data is lost. Depending on the backup program, data is repacked on the disk and defragmented when restored. That too can be scary for a novice but will give you a contiguous file system.
