If you are looking for reverse harems, than flea_queen's list is excellent.
If not, well, I asked a similar question here: http://myanimelist.net/forum/?topicid=3670 . Everyone who responded had seen at least 100 anime series, and one had even seen over 500, so you know that these guys know their stuff.

I do enjoy a kick@$$ woman taking the lead but sometimes it seems that the leading lady isn't very kick@$$, she's kinda....wimpy. I also enjoy having a sexy man in the story also, but he doesn't have to be the protagonist. But a male protagionist can be interesting too.(Yuyu Hakusho is my favorite) So I believe that either works, I probably more readily identify with a woman, but I give the guys a chance to. If I had to choose I think I would go with Male simply because this usually results in a more interesting story (shojo tends to be boring and sappy)

Ai Yori Aoshi, wallflower, Fruitsbasket, Boys over flowers, Ouran host Club. . .
The problem is that in all those Shoujo ones, The shy girl tries ot act tough. Nearly All shoujo manga end with the under-dog or shy girl falling in love with the lead, visa versa. Cause girlies don't want to watch the popular-bitchy-female character get the lead male.

As already told - Fruits Basket... Kyo Sohma and Tohru Honda (the girl who always smiles despite trouble and problems)
As already told - Ai Yori Aoshi... (Bluer than Blue) Kauro Hanabishi and Aoi Sakuraba (traditional japanese girl-wears kimono all the time, very shy and cute (hontoni kawaii desu!))
To Heart... Hiroyuki Fujita and Akari Kamigishi (crushing on best friend hiroyuki and keeps it to herself)
