If this is a new washing machine, you are in a bit of a bind. There is a problem with detergent emulsifiers and fillers adhering to the plastic and rubber parts inside the washer. The result is a fungus growth. Maytag settled a class action suit in April 2005 over this with 2,000,000 consumers. It's not limited to any one brand machine, many have this problem. The manufacturers are countering with antimicrobial plastics and sanitizing cycles that raise water level and higher water temps......there goes the energy and water saving features. Some are experimenting with UV light for disinfecting. None are working well.
There is hope. A repairman remembered a cleaner used in the Navy and has discovered it removes the fungus! He's selling it under the label Purewasher. Non toxic and environmnentally safe. You put some in your machine, fill it and then add more water to super fill it, let it sit over nite and remove the floating dead fungus, then drain and rinse, rinse.

I know you said that they already smelled like Ammonia, but when I leave some clothes in the washer and they stink like that I use ammonia to get it out. I use one cup of it with my regular detergent and wash and then use fabric softener and they smell great again. I have 3 kids and I an NOTORIOUS for leaving clothes in the washer for days at a time. Try it, also you can try Lestoil or it maybe Lest Oil, it kinda smells like pine-sol. I like ammonia the best personally.

You can try baking soda mixed with water as long as its something basic like underwear, towels, or as a last resort. I'd soak them a while and see what happens. You could also try adding 1 cup of peroxide to your regular laundry detergent. I use it even on the colors. P.S. Gain really gets some stinky stuff smelling a lot better in a hurry.

If your present laundry detergent isn't doing its job, then it's time for a change. I use liquid Tide & use liquid Downy (April Fresh) softener. Try a new detergent or add your laundry detergent to the washer, add water, load it, then let them agitate a little, then soak them overnight. In the morning, spin out the water, then start all over, washing the clothes as you'd normally do. From time to time, run your washer just with soap & Clorox, to sanitize it.

I would rewash and put some baking soda in the washer with the detergent, maybe 1/2 cup to a cup. I have a feeling you left your clothes in the washer to long after they were washed and they will smell pretty bad.
