Assumptions: Ninja is a normal japanese ninja that appears in movies, not naruto chakra using blow up forests with a swipe of a fan kind. T-Rex would be just an average T-rex.
If the ninja had time to prepare, he'd probably be able to set up a billion traps to decapitate maim and more or less blow up the t-rex. worse case scenario, he'd fire a poisoned dart and kill it with uber blowfish poison. If he didn't have time to prepare.. it'd be a little trickier. Considering the normal feudel age ninja isn't well versed in Dinosaur combat, he probably wouldn't know to stand still and the moment he appears to stab it he'd be chowed down.
If we're talking in a movie, the T-rex will win simply cause it'd probably be the main villain and the ninja will be one of many expandable small fry.

A Ninja would be destroyed and eaten. Think about the raw power, viciousness, size, and lizard-like speed/reflexes of a T-rex. Any human, even a ninja, who was not equipped with a bazooka, would be screwed. Most of a ninja's weapons would not be able to even penetrate a T-rex's hide.
Put a skilled ninja up against a pissed-off hippo, elephant, or rhino, and that ninja would die (although possibly severely injuring the beasts). You think the ninja would stand a chance against a T-rex? There's a reason the T-rex is called 'rex' (king).

Ninja.
The ninja would win because the T-Rex has limited vision. The large dinosauer may be huge in comparison, but is unable to see well, by only being able to see movement.
The ninja is small, fast, and has gymnastic capabilities. Also, they wear dark clothing to shroud themselves in the shadows. The T-Rex would have a terrible time spotting the small ninja, and then following their quick and speedy movements.
The T-Rex would also have some vulnerable spots, due to the positioning of its eyes. It's unable to spot movement from behind as well as lateral movement on the sides.
So, definitely, the kick butt ninja could easily bring down the T-Rex. The bigger they are, the harder they fall.
