If it's the same issue as I had with rough idling on my 04 (Automatic) Ram3500 HO CTD then there is a TSB - (Technical Service Bulletin) for this on the 03 to 07 models for rough idling.

My 04 was idling really rough last fall and I took it in to the dealer to place on the computer to upgrade or diagnose the CTD. This is covered under your 7yr/100,000mile CTD warranty. This actually cured the Rough idling.

Do you regularly change your Fuel filter on your diesel? I change my filter every oil change, it's cheap, easy (10minutes) to change out. It could be an issue with the stalling. Also, are you still running on your original lift pump? I know there were issues for the lift pumps in the 03 & 04 CTD as my lift pump failed at 30,000 miles. However, it does not sound like your lift pump as you are restarting it with no troubles.

Try adding some diesel conditioner every 5 to 7 fill-ups to lube up your entire fuel system as the new diesel fuel has even lower sulpher content to meet EPA standards. I am not sure what the sulpher content is on the new bio-diesel as I have not seen it around my area.

if you don't change your fuel filter very regular when running bio, it could be plugged. bio has alot of water and is very dirty. changing it every oil change is a great idea. could be a transfer pump too, but strange that it dies when you let off. normally a fuel filter or transfer pump problem show up under hard acceleration. i would reccommend going to a dealer. you should get it looked at asap in case there is a fuel system problem that could casue engine damage.
