Another way to get to JFK (though a bit more expensive) is to take the Long Island railroad from Penn Station to Jamaica station (20 min ride -- $5-8 trip depending when you ride) and then taking the Air Train ($5) from Jamaica Station to JFK.
Traveling by Subway, while cheaper ($2) will be a longer trip, taking 45 min to 1 hour to get to Jamaica Station via E train or Howard Beach via A train. You still take the Air Train ($5) after exiting the subway.

There are two ways of getting from Manhattan to JFK airport, depending on where in Manhattan you are starting out from.
The first way is to take the Queens bound E train to the Sutphin Boulevard/Archer Avenue/JFK Airport stop and take the Airtrain to the terminals. The J and Z trains will also get you there as well.
The second way is to take the Downtown bound(not sure how its desinated) A train to Howard Beach and pick up the Airtrain there.
There are usually signs in the subway stations that tell you which is the best way to get to the Airtrain from where you access the subway from.

you can take the a train to jfk airport (make sure the destintation says jfk airport because the a train last destination is also lefferts ave.) that will cost you $2.
You can take the air train in Jamaica Queens, by the LIRR. You can either take the E train to Suphin Blvd and walk a couple of blocks to the Air train (which I think that's $5) or you can take the LIRR to Jamaica Station, go down the stairs and make a right and walk about 1 block the air train. The subway ride again will cost you $2 and I think the LIRR will cost you $4.75
