How do I link them so that so that when I change some data in one, it changes in the other? I.E. I change the numbers in some cells on file1.xls and those cells are automatically updated in file2.xls?

Have them both open. In #1, create your formula and when it comes to the cell in #2, switch to #2 and click the cell. Look at how your formula changes to reflect that the data comes from another spreadsheet.
