The separation of powers as stated in the constitution refer to a balancing of powers between the Judicial, Legislative and Executive branches of government.
Each branch plays a role in the military, the Executive's role just happens to be "Commander in Chief of the armed forces."
In short...it is not an example of the separation of powers at all...it is simply the supreme law of the land according the the Constitution of the United States of America.

You have the president in charge of the military but only Congress can declare war. Those two things together make a Separation of Powers.
