During WWII it would have to be the holocaust. However Far more people were killed during Stalins rule in Russia, and Mao's rule in China, than the Holocaust, but those weren't during the war. Of course you should be more specific: Is "massacre" to be taken to mean a basically one day event, or a prolonged killing spree, taking weeks, months or years to accomplish? There are many contenders for this title, which says a lot for our species.
I would suggest the the US Army airforce firebombing of Tokyo would rate high in the list:
"After 2 hours of bombardment, Tokyo was engulfed in a firestorm. The fires were so hot they would ignite the clothing on individuals as they were fleeing. Many women were wearing what were called 'air-raid turbans' around their heads, and the heat would ignite those turbans like a wick on a candle. This was the worst disaster for Tokyo since the 1923 earthquake. The death toll was at least 80,000, and perhaps exceeded 100,000.[4] This may have been the most devastating single raid ever carried out by aircraft in any war including the atomic bombing of Hiroshima, and the firebombing of Dresden."
I'm sure someone else can think of some other noteworthy massacres but 100,000 in two hours has to rate high in the pantheon of atrocities.

In World War II, it is obviously the Holocaust, where about 6 million Jews had perished.
After World War II, it would be Pol Pot's Khmer Rouge regime in Cambodia where about 2 million people perished (although this figure is still being disputed).
There were also millions killed during the Korean War, Vietnam War, Darfur, Rwanda and the current Iraq War (though it can be argued whether a single head of state is responsible on each of them).

Prior to the Holocaust, there was an Armenian genocide in which the Turks wiped out approx 3 mil Armenians. Hitler was responsible for the death of some 6 - 8 mil people. Over the course of Stalin's reign, people say he could have been responsible for as many as 20 mil deaths. Then there was Pol Pot and the Khmer Rouge who killed millions of Cambodians. More recently, there is Bosnia, Rwanda, and the Sudan.

Although it was before, the very worst massacre was the "Trail of Tears" when the United States government force marched American Indians from the land that had been promised them to the new reservation. Men and women, children and aged, everyone died on that trail. All because the US government lied to the Indians and took back the land they were promised.

The figures on WW II are known more accurately hence they are quoted.
There has also been huge massacre of Hindus during the Islamic invasion of India in past. The invaders claim to have killed/raped millions of Hindus during those raids.
Exact figures are not known but the entire range of Hindu kush mountains is names thus because it stands for graveyard of Hindus.
This could have been one of the biggest holocaust because the Indian regions of Kandahar, Punjab,Gujarat (now parts of Afghanistan and Pakistan) etc were extremely rich in culture and trade and many people lived in these regions.

To answer your question seriously, it may be said That Hitler's elimination of 6million jews, 1 million catholics and millions of others. But in the running could also be Stalin and his purges. After the war it could be Pol Pot and his group. Anybody who says Bush, would be not only wrong, but would be showing their ignorance of history. To really see some historical maaacres, look at what king Richard did when the Arabs refused to pay a ransom for captives during the crusades, or Cortez when he went after Mexico. You can look at what happened to the Armenian's during WWI also

Well, what I am saying was perhaps before the WW2:
I speak about the murder of innocent Hindus and rape of Hindu women in the "Hindu Kush" mountains by Muslims. The word 'Kush' means kill.
Incidentally, Hindus were warmly welcoming the Muslims.
Even today, terrorists slink into our country Bharat (India) through the mountainous 'Khyber Pass.'
In case you are interested you might get more details in a geography/atlas manual or through google search.

Stalin's cleansing of all villages, if they had even one person, being convicted of treason (saying something negative about him), by some estimates 30 Million people.
By the way, Roosevelt said, Stalin was "such a nice man, not like this rough Churchill" and gave him half of Europe to enslave and kill at will, creating the Cold War.
Roosevelt started the tradition of the USA to create its own enemies (Idi Amin, Saddam, Ben Laden, Noriega, Khomeini....)
