When two people have chemistry, it can come in two forms:
1. Either you're really good working with each other or can "click" very well with each other.
2. The more romantic version of the first, let me elaborate:
When two people have the "right" chemistry, they complement each other very well, the way that ice-cream would make a well toasted waffle complete. One taste great without the other, but make the perfect combination when together. That is the difference. Two people can really be in love with each other and still lack this chemistry. So being in love and liking each other does not always mean having good chemistry.

it means those people have a bond that allows them to be very comfortable around eachother, like if you know someone (especially a member of the opposite sex) that you can just talk to for hours on end and lose track of time, that is someone that you have quite good chemestry with. It can also mean you share many common interests... basically just common interests but to the next level.
