These areas tend to give fuel to skeptics who want to attack the Bible, and I must admit that they have bothered me as well:
1) Why does Genesis seem to contradict the geologic evidence? Couldn't the Old Testament be slightly less fantastic?
2) Why isn't there more of a clean break between the Old Testament and the New Testament? Non-christians and Christians alike seem to be somewhat confused as to which commands a Christian are still required to follow, and why.
3) The Bible, and the Old Testament in particular, seems to contain a few odd stories, and just a few odd statements, which make you stop and wonder why they are there. Obviously the Bible writers are simply trying to be honest about what happened without any white wash, but a little more explanation here and there would have helped.
4) And the never ending question: Why does a good god allow evil and suffering to exist? I think that I probably have a good answer as to why that this might be so, but the only express answer that the Bible seems to give is that the answer is beyond human understanding. Yes, I understand that, but even a partial answer would have been better to me than no answer.
==edit==
And one more:
5) What really happens to those people who never had a chance to hear the Gospel? And why did God reveal himself to only a small group of people in the Near East instead of that guy in the jungle over in South America or Asia or where-ever? I think that I know the answer to these questions, but it would have been better, in my opinion, if the Bible had a little more explanation.
And why the thumbs down? Can't some people handle just a little honesty?
===edit2===
I think that I have found answers to all of these questions, but they did not come easy, and they seem to be only partial answers. I suppose that something as infinite as God will never be fully understood by us finite creatures, but I would still like to ask Jesus these questions someday.

It doesn't so much disturb me as bug me: Matthew 11:21-22.
"Woe unto thee, Chorazin! woe unto thee, Bethsaida! for if the mighty works, which were done in you, had been done in Tyre and Sidon, they would have repented long ago in sackcloth and ashes. But I say unto you, It shall be more tolerable for Tyre and Sidon at the day of judgment, than for you."
This is the only place that Chorazin is mentioned in the Gospels, or even the entire Bible if I remember correctly. Now Jesus did some pretty amazing stuff. He turned water into wine, he healed blind people, he even raised the dead. But apparently he did something even more amazing in Chorazin, because he singled them out. So what was it? What did he do there that was so God-like that they should have been more ready to repend than any other city?

Sorry but I have more then one...
1. If homosexuality was such a sin, then why wasn't it added to the 10 Commandments instead of given, as an afterthought, to the laws of Moses?
2. Who "exactly" is Cain's wife. If she was his sister, then why doesn't it say so?
3. Why are there 2 geneology lines to Joseph? If one belongs to Mary then why doesn't it say so?
4. Where "exactly" was Jesus in his teen years and what was He doing then?

I'm not trying to be mean, but why don't you list them if you think there are so many. You are only out here for a free Bible lesson, and yet you won't even take the time to find your own answer.

What I find frustrating in the Bible is that there are some people will choose everything else but God. God created them but sometimes these people want to do what they want to and not believe what Jesus did for us. I see this now too. It is sad but what is great that God gives us chance after chance to do what is righteous. Thank you God!

In Revelation (a difficult book for anyone to understand) it talks about the rapture, the end of time before the christians are placed from the earth to heaven.. I know we will go to heaven but I want to know if we will be in the rapture (the torturing time) or do we go up to heaven before then. Its scary if you are a believer and really think about it. Im not sure I will be alive when it happens but Id rather be dead anyway then have to go through that!

Nothing disturbs me about the bible. All of the so called contradictions are not really contradictions at all. God allowed them in the bible to test you. Here's a list of them and the solutions.
