Well speaking for myself.. I sometimes get hostile because I am scared.. terrified actually that organized religion will some day get the upper hand and things like crusades, inquisitions, jihads, bigotry and so much more will again become common place. We have come so far, as a species.. I think some organized religions try to move us backwards, halt our progress and lead us back into the dark ages of ignorance and fear. I believe we need to strive for enlightenment, and I dont believe religion offers that.. I think that it is knowledge which offers us that chance and when I see religion corrupting knowledge, spreading propaganda and culturing a society of ignorance.. I can sometimes get a little hostile. To me it's everything at stake, our entire society and our way of life. I try to learn and share all I can in the hopes of sharing knowledge in a mutually beneficial way, when some religion comes along and threatens what I see to be our moral, cultural and intellectual progress I sometimes feel threatened and so I can be hostile.

Some people are hostile towards organized religion because some religious leaders lead other to believe the lie that myth is truth. If some religious leaders would stop being liars eager to defraud others so that they can extort from communities of faithful believers and start being truth tellers eager to use myth to enable us to have the highest esteem of self and world that we can possibly imagine then maybe some people would not be so hostile towards organized religion.

None of these answers addresses the hostile acts of burning a church or bombing a mosque or writing profanities on the synagogue walls. Personally, i don't believe it's the atheists doing those things.
It's the Pastafarians! Quick -- hide the spaghetti-o's!

Because organized religion is hostile toward some people. That's not how it should be. And that's not how I am. You don't need to be in some Jesus club, or Mohammad club, or any club to be spiritual. I don't care what the Bible says or what some church told you. If there is a god (which I don't believe) and you want to support Him or Her, you can do just fine on your own. And on Judgment Day you can find out who was right. Any reasonable deity isn't going to condemn you for worshiping in the way you wanted to. Damn the church!

Cause it affects the laws that I have to live by. It turns some people into ignorant, hateful, bigots. It ignores the concepts of reality. Personally if everyone could keep their beliefs to themselves I wouldn't care about organized religion cuz I don't care what people believe. But since it has negatively affected my life, I'm pretty hostile.

I can only speak for me. I'm hostile because I see how organized religion is ruining people's lives. Many churches take away a person's ability to think for themselves and replace it with "this is right because I said so and you will not question it" philosophy.
Society is in danger if too many people become victims.
Much of organized religion today is actually working to limit an individuals ability to worship, working instead to make them pliant.

because they are perceptible enough to see the long term ramifications for the future survivability of our species if we base our decisions and retard our development by adhering to superstitious thought patterns that are backed by political force. When the inmates in an insane asylum get organized, they can develop the power to take over. Organized Religion has been in control for much of history with horrifying consequences, however now those consequences are ominous enough to jeopardize our very survival.

Some people have been treated poorly by organized religion in general. I don't care for organized religion myself... it's more of a big corporation than anything (I find no spiritual worth within the organization itself). Of course, that doesn't mean much to Atheists ^_^ so it would be equivalent of an Atheist going to a huge, well-known college and not learning a damn thing except how to knit... knitting isn't worth much when you're trying to make a living in our society. It might be fun to do, but it's not going to help you much.
And too often, groups within organized religion have taken it upon themselves to try to live my life for me (or at least tell me how They want me to live - usually by making laws according to their religion) and as far as I'm concerned, it's none of anyone's business how I live - so long as I am not committing some heinous crime, they need to keep their nose out of my biz. ^_^

because organised religion has caused so much trouble in the past ... and still some to this day
and some people have been on the recieving end of that in some form or another
although sometimes people are hostile for the wrong reasons
mainly ignorance about certain beliefs and practises
