Worst case scenario; You have to pull down the building, if you do not, it will be done for you and you will receive the bill for demolition.
Retrospective planning permission can be granted, ask your local planning officer. Really it depends on what you have done, if it affects the outside appearance or the integrity of the structure you may be on dodgy ground. Ask before you go any further.

When inspection time comes, if the inspector finds out that what is varies from what is planned, he'll be far far more thorough and skeptical.

Indeed, you may be inviting a town inspection and may end up requiring another variance.

Worst case, the town doesn't accept the difference and you end up tearing your structure down and starting again.
