The agent said this as a train was roaring on at full speed. That sound meant that the train was going to run over Neo and even though it was virual reality, kill him. By "inevitable," the agent meant that Neo's death could not be avoided. This, of course, proved not to be true, indicating that just because someone tells you something is going to happen and you can't stop it, you needn't believe that person is telling you the truth. The film tells us that with enough willpower, focus and belief in ourselves, we can do what seems at first impossible.

He is saying that the sound being made is an indication that something is beginning to happen that cannot be stopped. (It is "inevitable.")
