When someone hits your car and you put it in a body shop to fix it loses value because it has been in a collision. Can i get the difference from the insurance company?

The only thing the other insurance company is obligated to do is to put your vehicle back into the condition it was prior to the collision.

You cannot collect the value lost as a result.

No. Carfax type places are the only ones that make repairs known to prospective buyers. If the car is repaired with OEM parts by a competent repair shop, the loss would not be that much.
