Well, you can use pollen from flowers for yellow.

Does it have to actually be paint or can you make a picture by rubbing the leaf on the paper?

Or rubbing the berry onto the paper?

Insects are part of nature, and you could use the guts ( I know it sounds groossss, its just a thought!)

Dirt can be used for a dark brown color?

Tempera is the way to go. This is your medium.

For color you can use many pigments but many taken from fruit will not last. Blueberry stains will fade to a brownish color pretty fast. Same goes for most berries.

Union peels give a great yellow color
Tea and coffee make great browns.
Blood will turn a dark grey over time.
Coal from burned twigs makes a great black. Be sure to whats the ash from it before grinding it up.
Grinding up stones (even common bricks) will give you great pigments.

Tea works as a stain,
If you lay greenery, especially ferns on a white cloth or canvas and lay a towel over it, then beat it with a hammer all the green chlorophyll comes out and stains. Walnut shells boiled make a nice stain, (especially black wal-nuts). The yellow pollen in a hibiscus makes a nice one if you have enough to lightly dilute in water.
