a mercenary is a soldier for hire they generally hire out as a unit under the command of one man the mercenary leader who is responsible for securing work and ensuring his men are well provisioned and well payed

an assasin on the other hand genarally works alone and behind the scenes for a political leader, assassin is the quiet unobtrusive killer who should be skillful enough to kill without detection (looks accidental or suicide etc, where as a hired mecenary would prob be more suited to combat or guarding a compound. thats my opinion it should at least give you some idea anyway so don't take all that as fact

A mercenary is a general term for a person who is paid to be a soldier, and a mercenary could be an assassin. An assassin is more specific, and describes a person who is targeting an individual or group of individuals for termination.

A mercenary is paid by someone else to do the job. An assassin may be paid but often does it because they want to make a political statement, they have a grudge, etc.
