"Over the long term" sounds kind of funny to me for some reason. I might say "over the long term" when my thoughts aren't sorted and I'm trying to explain something and find the right thing to say, but other than that, I don't say "over the long term" I say "in the long term." I never write "over the long term" I always write "in the long term." Perhaps regional speech patterns account for what people think sounds more correct.

"Over the long term" sounds better.
However, you can say "in the long run". There's even an Eagle's song that uses that phrase.
