You have to weight it out between staying in NYC and staying in a suburb and taking a train or bus in every day and see which works out to be more cost-effective. I would price hotels in NYC (try not to gag when you see the prices) along with Long Island, northern New Jersey, Weschester, and Rockland. The airports are Newark, White Plains (HPN), LaGuardia, and JFK. I don't recommend staying in the immediate vicinity of LaGuardia - some neighborhoods can be quite unsavory.

I would probably stay in NYC ...it's just so much more convenient. However, you can find some decent deals in NJ....but the atmosphere just won't be the same. If you do decide to stay in NJ....definitely Do NOT stay in Newark.....very dangerous city and would be scary to come back and forth at night.
NJ places to stay: There are hotels by the Meadowlands (Giant Staduim) (Secaucus, NJ) that do have some good rates...and you could just take the train or bus into the city...would only take a couple of minutes. You could probably find a hotel right near the Secaucus train station for a fairly reasonable price. There are also some good hotels in Lyndhurst, NJ. You can see the city skyline from these areas.

I'd stay in NJ, but not in Newark. I'd recommend Jersey City near the waterfront. You can take the PATH train or the ferry into the city. It's about 20 minutes. Plus the view of the city from Jersey City is the best.
As for staying by LaGuardia and Kennedy. The subway ride from Kennedy is killer, it's a good 90 minutes to Manhattan. I've never been to the LaGuardia area but my guess is that it would be similar, because it's just as far out in Queens.

I lived in Long Valley, New Jersey for 5 long years...there's nothing cheap there or NYC. But for convenience and time, for you know time is money, I'd stay in NYC. Long Valley is only 55 miles from NYC. It would take us 2 1/2 -3 hours via car on a Saturday morning. We had company stay with us after 9/11 and we decided to stay in town. It was great to get out of bed and be in Time Square in 5 minutes. The train is fun too!

You couldn't get me to stay ANYWHERE in Newark if you PAID me...... It is very dangerous in Newark... Coming into LaGuardia or JFK, you could stay at some really nice hotels right next to the airport OR, take a subway into Manhattan and stay at any number of hotels.... Whether you stay IN Manhattan, or at an airport hotel or in Newark, it's not going to be cheap... but. . .. . November in NYC (especially if it is all decked out for Christmas) is SUCH a beautiful and magical place...the store windows are a VERY BIG DEAL in the City at this time of year as they are so BEAUTIFULLY DECORATED for the season.... If it were ME coming to NYC, I'd probably just stay right in the CITY and not worry about the money I'm spending..... transportation from Newark into Manhattan can be costly AND the peace of mind you would have staying in a nicer place is PRICELESS....and worth the extra expense.... have a great time...

New Jersey is a lot cheaper than NYC because NYC is where the rich live. However, if you have the money and want to stay in NYC close to all the entertainment that's good too. It all depends on your budget.

Shoredude is *slightly* overestimating the distance from LGA/JFK to Manhattan, but he's right about Jersey City being a great place to stay and a great compromise in terms of distance/price.

trust me if you don't, even if you have a good time, you will suffer.
commuting on your vacation is not my idea of fun.
