We have two thermocouples mounted in a tank and we need to measure both temperature of respective thermocouples in one temperature controller.

You need a dual-channel temperature controller. That, or some way to swap out the thermocouple leads.

Or you could put in a switch that switches from one channel to the other.

Sensor 1 Switch Sensor 2

You would only be able to view one at a time.
