im replacing the strings on my acoustic guitar and my guitar came with two fourth strings and no third string. Are the third and fourth strings the same thickness?

No, the third and fourth strings have different gauges. Go to a music store and purchase a third string. Don't attempt to re-string the guitar using a D string for the G string. You could pop off the bridge or do similar damage.

The bottom three are (E, B, G, ) different from the top three, D, A, E, it would take too long to explain everything to you here, so do this go to this site, http://www.guitarnoise.com/ and in the upper right hand corner type in stringing, and they will show and tell you how to do this correctly......You should always replace all strings at the same time.
