I'm not fully sure what you're asking, but I'll say from what I know.

You have two choices to repair your computer: you can either reformat, or use the repair utility. It seems as you are trying to use the repair tool. You would normally restart the computer and have it, "boot from the CD". When you have it set at that, you computer will as you, "press any key to boot from CD" on start-up. Afterwards, simply wait for all the drivers to load and you'll come to a selection.

This is where this might get tricky, so read carefully. You have the choice to "INSTALL WINDOWS", "REPAIR USING THE REPAIR UTILITY", OR "EXIT". Obviously, you're not going to exit at this point. What you want to choose is INSTALL WINDOWS and NOT the repair utility. After you choose to install windows, it will give you a license agreement which you agree to by pressing F8. The next screen will search for previous versions of Windows. In this screen, your C:\Windows should show as a previous version of windows. Look at the bottom and there should be an option to REPAIR this selection. THAT is the one that you choose. The computer will go on to install Windows like it always would, and you won't lose any files!

I hope this helps. :)

Hi. Change the boot order in BIOS to find the CD first. Answer Yes or whatever question it asks. You are looking for the SECOND repair screen to allow broken/missing files to be repaired.
