That just might be the micro chip... Awe thats cute of him to run around! He probably loves excercise... keep a VERY close eye on him... He might have cut himself or something running around. Keep him inside the house at all times so he doesn't catch anything else. Just until he adjusts and has vet check ups and what not. Depending of course if you want him to be a outside cat. I once had a siamese cat that went outside when I was a kid and someone stole him... my neighbors had construction workers in their yard and someone stole him! Collar and everything!
Food is another possiblility... make sure if you change food from the shelter that you mix some of it in with his old food. And eventually take him off of it.
That poor kitty has been through alot. When we got a stray a few years ago, he ran soo much that he started panting... I never saw a cat pant before so I was a little shocked. Cats are notoriously lazy, so I wasn't expecting that. Anyway, he might have loose poops due to the wormer and a new home so that is to be expected, just give him love, food and water and he should be fine.
However I do highly suggest taking him to the vet if there is more blood!

I assume blood from his rectum. If a little bit probably from food change but I would watch close and if it happens again I would call the vet at least.

The kitten won't have a reaction to the microchip, they are covered with a non-reactive coating. It is probably just because you have changed his food or that he is eliminating worms. Keep an eye on him, if he is still doing it in a day or so, call the vet and take him in.

the blood was on his fur where?? by his bum - if so this will NOT be a reaction to the microchip.. but it can be a reaction to change in food - are you feeding him the same food he was fed at the shelter?? if not make sure you do a slow change...
The shelter should have vaccinated him too and been monitoring his stools - you can call them and ask how long he was in the shelter for...
if the blood was on his back at injection site of microchip then that could be right...
congrats on your adoption - before you call the vet - call the shelter - thats one of the benefits of adopting from a shelter - free advice afterwards.. if he wasnt vaccinated - make sure you get that done right away...

I wouldn't worry about anything transmitted to children.
The small amount of blood I would keep eye on.
That the kitten is running around playing...and apparently has lots of energy is good sign that kitten is healthy(and HAPPY!).
Children have been issued all the proper caveats?
i.e....kitten is not a toy....

The best thing to do is to take the kitty to the vet or call the humane society and mention it to them.
This way, you will be certain to sustain the health of the kitten as well as protect your family.

He might still have worms, OR his little digestive system is "upset" because he may have had an improper diet before you and the humane society got him....
glad your are taking him to the vet. i'm sure your kids will be fine.

don't worry, if the cat is running/eating/pooping he's probably fine, check the nose and see if it's cool, if it's hot and dry, there maybe an infection. maybe he just cought himself on something. a vet is just going to grab money of you so don't bother unless you see something really wrong
