Oh - good question!! There are so many!!
Alan Rickman - in Die Hard and as Sheriff of Nottingham in Robin Hood: Prince of Thieves and as Snape in Harry Potter (though not really a baddie - just a hated teacher!)
Tommy Lee Jones - in Under Seige and as Two Face In Batman
Darth Vader in Star Wars IV, V and VI
Anthony Hopkins as Hannibal in Silence of the Lambs
There are others but they are the ones who come to mind first.

Denzel Washington as Sgt. Alonzo Harris in "Training Day." His portrayal of a rogue cop gone bad was so realistic that he brought reality to the LAPD Rampart corruption scandal, on which the story is based. His performance is often criticized by those who did not want to see him win the Oscar (Academy Award) but playing that character actually was a stretch for him since he normally plays the hero/good guy. He played against type masterfully in the role.
Also, Christopher Walken in "Nick of Time" starring Johnnie Depp or Al Pacino in "The Devil's Advocate" and "The Recruit."

Baddie Number 1:
Marlon Brando - "The Godfather" - dangerous, brooding and evil.
Baddie Number 2:
Rod Steiger - "In the Heat of the Night" - red-neck cop, orange sun glasses and chews gum throughout.
Rod Steiger in his famous role of "Al Capone" - absolutely brilliant - thoroughly evil monster. Al Capone's most famous one-liner = "give the people what they want". "I got booze, I got goils". His other famous line was, "do unto others as they would do unto you, only do it foist." Capone was a New Yorker wish a slight Bronx accent - so first = foist [foyst].
