Cheesecake Factory? Are you kidding me? Sure, they're OK, but it's a chain, not a native New York thing. You can get that anywhere, after all. That's like me going to El Paso and going to Taco Bell for Mexican food. Or going to Anchorage and getting my seafood at Long John Silver's. NO! I want what's unique to that city! Cheesecake Factory?! Harrumph, oversized portions anyway.
The asker wants something you can get only in New York, and the old-time, mom-and-pop places always have the best food! [deep breath, rant finished]
For the real New York stuff, Junior's is good. There's also a place along 8th Avenue near 33rd Street, down the block from Madison Square Garden, that was featured on the Food Network (or was it the Travel Channel?), but anyway, they supposedly have some very good stuff, though I haven't tried it myself.

Junior's Cheesecake is wonderful. Their main restaurant is in Brooklyn (DeKalb Avenue station) and, they sell their cheesecake in Grand Central Station and on Broadway and 44th Street in Times Square. The cheesecake is wonderful - but, Junior's is not romantic. Get a few slices and take them back to your hotel. Another cheesecake I love is the Strawberry Blonde at the Brooklyn Diner on 57th Street and Seventh Avenue - don't order two slices - one piece is enough for three people. The bakery near Madison Square Garden is Daiuto's - they claim to be "the home of the Baby Watson cheesecake". I'm not sure if they are still there. The Daiuto's on Eighth Avenue and 52nd Street has closed.

There is a Juniors on 43 st between 7th and 8th which is very similar to the original resturant in bklyn and run by the same ppl. The cheescake is the same as bklyns. I think the cheesecake at D'Auitos on 8th ave tween 30 and 31 st is better than jrs but they do not have tables. If I were you I would go to jrs on 43rd at have a meal and share a piece of their cheesecake for desert. Than the next day I would go down to D'Auito's and try a slice of theirs. Who says you can only eat one kind of wonderful cheesecake :)

Junior's! Best cheesecake in the city! Go to the one in Brooklyn for the genuine experience; you can take the subway: Q, R, or M trains to DeKalb (first stop in Brooklyn); Junior's is right there, on Flatbush Ave.

While Junior's is good, it's a little far from Times Square.
Go to Lindy's on 7th Ave. and 32nd St. across from Madison Square Garden. It's about 10 blocks from Times Square. You can easily walk it.

Maxie's! It's in Times Square. Their cheesecake is absolutely amazing! It's huge though, so you'd probably have to eat a really small dinner. It is so good, I cannot even tell you! Sorry I don't have a link for you, but if you google it or something it'll probably come up. Or just look for it when you're in Times Square! Have a good time!

Joe S hit the nail on the head. You can't beat Junior's in Brooklyn. It's legendary!
Once a year, I make the drive down into Brooklyn for it, and I'm lactose intolerant - it's WORTH being miserable for!!!
