Before knowing why religions have had conflicts you should know why there are so many religions in this world. You can refer http://guruvarya.blogspot.com. There is an interesting article about it.

There is no religion that suits everyone. The religions are created to people with set of similar characteristics. They should follow that strictly. But when people try to impose the same on others, or if people feel there religion is under threat by other religions then the conflicts start.

Most religions teach that those who don't follow the religion are "lost", "doomed", "evil", etc.

In many instances, religions also teach it's OK to treat "nonbelievers" cruelly.

For instance, in the Bible, the Hebrews were allowed, by their god, to take slaves from the towns they warred with and conquered. They were also told they could "keep alive for themselves" any virgin girls. The Bible condones slavery in both the old and new testaments, as a matter of fact.

There is conflict because nobody understands that all religions are the same. God, A Goddess, or multiple Gods- they are all the same being.

Main reason is each claim sole possession of God and that is quite impossible. So conflict is sure to follow.
