I rescued a cute little stray, the vet didn't realize she was pregnant (maybe to early to say) and gave her vaccinations. I hope the kittens will be fine, since I heard they can be born premature or with brain damage. She is already 45 days pregnant and she looks really good and big. Please let me know if you had a similar experience or some advice.

All you can do is hope and pray for the best outcome. You won't know until "Baby-Day", and if the cat is small, there can be some dead babies, or even ones that get stuck on the way out.
I've delivered a bunch of them this way. Some may just be too weak to survive, but like I said, you will find out when the time comes.
Just be there with her when it's happening, and be sure to observe her chosen location to have them. Usually you'll see her preparing a location that is private, like your closet, or under furniture, or some undisclosed location.
You'll see her visiting places a few days before she's ready to have them. Just let her have her privacy, but be watchful, and she'll make it known vocally if she's having some problems.
Mazal Tov and Congratulations. Best of luck!

Depending on what vaccinations the vet gave her, you can have problems. Call the vet and talk to them and find out what vaccinations were given. Rabies is not a problem, but the distemper combo is.
Call the vet tomorrow!!!!!!!

I hope your pet is OK. I know just about nothing about feline health, but just wanted to commend you on your ability to actually spell the word "pregnant". It is refreshing to see that your cat was not "pregnet", or "pregnit" or even "pregnint" Best of luck to you and the kitty. ;-)
