What could sores on a puppies vagina be?

It sounds like it could be 'puppy staph' which is an infection common to puppies. The vet will give you an ointment for it, and instructions for care.. Many puppies get vaginitis, so that is a good possibility, as well.

Are they little pin-sized blisters? Canine Herpes

They are a common sore in that area and on the lower abdomen.

Yes,either "puppy staph",yeast infection,or urine scald.You should take her to a vet.
