To them praying for you is a gift. When someone gives you a gift whether it's what you wanted or not you simply say thankyou.

Simply say "Thank you. I appreciate that." Even if you believe prayer is superstition, it provides comfort to the person performing it, and it may allow them to meditate on what's happening in your life and consider ways to help out.
In a sense, they might just "Think for you" by praying.
Of course, I'm assuming you mean they're praying for you because of some problem or issue going on in your life. If it's more like "You're not a believer so I'll pray that you'll accept Christ" then I'd say you're free to respond more aggressively if you consider that intrusive or offensive.

Maybe if you phrased it as "Ok, I'll think good thoughts for you."
When I say I'll pray for someone, I really do. It doesn't matter if you believe me, or believe it works, or try to belittle me for what I'm doing. I am sincere.

LOL. I don't think they'd be as amused as I am. Personally, I think if they want to waste their time praying for me and it makes them happy they can go ahead and do so.
