Either of the first two answers would be appropriate.
If the parents passed away recently, the first option may be best for those who are still emotionally dealing with the lose.It allows you to honor them in the wording while letting people now why they can;t be there in person. That way, you don't have unknowing guests asking personal questions about the whereabouts of said parents and unknowingly causing grief on your wedding day.

Please don't say use anything like "Mr & Mrs John Smith request the honor of your presence at ... " Not to make a joke of your loss, but in Ohio the reaction would be "Ella Smith? Didn't she die years ago? Do you suppose John has remarried?" ... to be followed by ... "Well is says here "at the marriage of their daughter, Daisy -- that's Ella's girl. Children from a new marriage would be tiny things!" ... and so on.
How about "The honor of your presence etc ... marriage of Miss Daisy Smith, daughter of John and Ella Smith to Mr David Jones, etc" Include the names of David's parents if you wish, for balance or out of respect.
If Mr Smith wants to make it clear who is paying for the reception, the recption cards read "Mr John Smith requests the pleasure of you company at a small dance following the cerremony etc.

You could just say,
Mr. and Mrs. (Bride's Parents)
request the honor of your attendance
at the marriage of their daughter,
Bride
to
Groom
son of,
Mr. and Mrs. (Groom's parents)
He is still their son, regardless of whether or not they are still living, so that wording would be appropriate.
