The Indianapolis zoo.
The Speedway has a Really nice museum.
You must go to the Monument on the circle!
This may sound weird or morbid but it is interesting.
Crown Hill Cemetery
Crown Hill is the burial site of such famous people as: Cemetery President Benjamin Harrison, Colonel Eli Lilly, 11 Indiana Governors, 1 Kentucky Governor, 14 Indiana Mayors, 13 Civil War Generals, poet James Whitcomb Riley, author Booth Tarkington, automobile manufacturer Frederick Duesenberg, and the infamous bank robber John Dillinger.
Dr. Richard Jordan Gatling, inventor of the Gatling gun, Robert Irsay, owner of the Indianapolis Colts
Stop at the Cemetary office they have free maps listing the more famous graves.
This is an amazingly interesting history lesson.
Also a way to spend a free day (take a camera I did)
See the websites below.

Everyone has good suggestions! (but Union Station --where the train was) is unfortunately no longer. I was just curious what type of things you are looking for? How old are you? Are you with kids? friends? sports fan? foodie? if you can be more specific, i can suggest some things outside the box....

I live here, it's boring.
Trust me, the best thing here is probably Circle Centre Mall. It's pretty big, tons of stores.
Other than that, I can't really think of anything.
