The F-22 has no technical weaknesses. Not to sound cheesy, but it is the most advanced and powerful fighter aircraft in the world. It cannot be taken out by an EMP because it's computers are nuclear shielded, although it would make for a good plot.
I guess one thing could be a limited amount of ammo compared to other fighters, plus, as mentioned before, the physical and mental limits of the pilot.

You Americans are funny, you always have unquestioning belief in what the military megacorps tell you is the final answer... just like they always have.
Right now the F-22 is the best fighter in the world, in 30 years time they will be a death trap. Just like nobody who values their skin would take an F-4 to a dogfight these days. There's always a better weapon system in development, something that will cancel the advantages that you hold so unassailable today.
But people who might have some idea what weaknesses the F-22 might have aren't going to tell you.

The F-22 was designed to be a superior fighter aircraft in every category that matters in a warplane.
If you want to split hairs though, yes, the pilot actually limits the planes performance. The F-22 is capable of pulling more G's than the human body can withstand, but with a pilot inside of it, it has inhibitors on it's performance.

Electro magnetic pulse from a nuclear explosion or an EMP generator in a created in a University in the US. It disables all electronic devices for miles including all circuitry which is the heart of aviation modern and not modern. The not modern I mean the regular engine which utilizes the spark plug. That to is disabled during an EMP. A natural occuring EMP is a giant solar flare.

I really don't think the F-22 has a weak point it is probably the most awesome aircraft ever built and it is beautiful to see. It's manuverability is unmatched and you can't touch it's weapons systems. I would hate to have that machine after me and I am sure the rag heads aren't enjoying the fact that we have them, our choppers are whipping their butts bad enough.

i can think of a few....
the ground, the pilot, running out of fuel.
for ur story id maybe go with somethin that inhibited the pilot remotely....like something that would know him unconscious
