Alimento refers to health foods, while comida refers to just food.

Alimento is more like 'feed' - cattle food and 'comida' is what we humans eat. Not 100% exact, but that's the drift. I suppose 'alimento' means food in the sense of nourishment, except in Mexico, where it can mean a meal.
