"Mr X was employed by (company name) from June 2002 until April 2007..."
However, if you are wishing to use "worked", I would say the best answer is "Mr X worked..."
To be honest, I don't like the use of the word "worked" in a reference letter of employment.

Sounds better than "worked for us", cause "working for" involves no money, but he was paid for his work.
Ahh, one more thing. Employer is the boss, the one who works in the company is called "employee".

"Had worked" or "had somethingorother" needs to be in reference to something before whatever you're talking about.
"Mr. X worked for our company from June 2002 to April 2007. He came to us from Suchandsuch company where he had worked for 2 months." Where he had worked happened before where he worked. Makes sense?

In the reported speach you will say "a letter certifying how long he has worked for us" but in the other arrangement you'll say "Mr X worked for our company ...
