They'll probably laugh at MEPS but I'm sure flat footed people have came in before. Word to the wise, do not enlist in any mechanical job. (especially flightline type)
Don't let the flat foot thing get ya down. There is always ways to circumvent the usual BS-esque regulations. If the AF is your dream, where there is a will there is a way!

If you can pass the physical fitness procurement standards, running, pushups, situps, and don't have any serious medical problems, there should be no reason. When I joined the Army, they had everyone stand on a glass platform to better fit shoes, and some people had pretty flat feet, and nobody was disqualified.

yes you can join, that restriction is outdated. I've seen plenty of people pass the medical screening with flat feet.
