the planet was molten inside and was going to explode, in doing so, the planet let out a ton of radiation, and the chunks of the planet (the kryptonite) became incredibly radioactive. it doesnt seem to do any harm to humans, but it affects superman because of his alien biology.
also, way back when there were a bunch of different colors of kryptonite that did all kinds of different things to superman. eventually that idea was dropped, and when DC cleaned up their stories, they rewrote it so that the other colors never happened.

To us, Superman is allergic to kryptonite, but the truth of the matter is that kryptonite turns Superman back to normal, which is his weakened state.

the kryptons when they lived on krypton lived in a weakend state so they were similar to us. the kryptonite just brings superman back to that weaker state
