Other than the occasional earthquake, I really enjoyed my time there back in the mid 70's. Otherwise, I can't answer the BAH and COLA question although a friend of is stationed there as a civilian there says it pretty much covers everything.

Camp Zama is STILL open? Wow, I haven't even THOUGHT of that place since I left Japan in '72. Kid I went to school with in Delaware was stationed there and from time to time I'd have him spend the weekend with us in Yokohama!
BAH is a set amount and you pay for your house and utilities out of that.
Earthquakes...hehe....sometimes we'd have one and not even notice, except when the bed was bouncing across the floor at 4 a.m. and we'd go o work to find groceries all over the commissary floor and be late opening up because of it.
When one was starting, my dog would come running across the yard, into the house and up on the couch.

COLA right now is about $500 a month for an E4 with dependents. It varies based on the exchange rate though. you most likely will have to live on base so no housing allowance, you will pay cable, phone, internet out of pocket. if you are allowed to live off base you get OHA which is exactly your rent and you have a limit you are allowed to spend, anything over that comes out of pocket....and the utility allowance is seperate but it does not usually cover the high cost of the utilities in Japan. also off base apartments are very small and some of your furniture may not fit into it (some may not even fit in the door) so my advice would be take the base housing. the earthquakes arent bad though

OCONUS, if you live off base you do NOT get BAH, you get OHA, and it is exactly the amount of your rent, up to a ceiling. If your OHA is Y$100,000 and you find an apartment for Y$90,000 you do NOT get to pocket the extra money. Utilities allowance is paid separately. If you live on base you forfeit OHA and utilities altogether and the only out of pocket costs are phone, cable and internet.
I Lived in Yokosuka from 2000-2003. earthquakes were few and mild. Think the worst one was while we were on a bridge and it started swaying. What you have to really worry about are the tai-fun. Those divine winds are scary!
