It depends on a lot of things. What's your budget? do you want to buy a full suspension or a hardtail? what type of riding do you want to do?
If you're really want an excelent, as in a very good bike, it will probably cost you above 4,000 us bucks.
Look at Ventana, Titus, Turner, Intense, Ellsworth, Santa Cruz, Rocky Mountain for frames. Full suspension frames will likely cost 1,500 + up to 3,000, depending on the model, frame material and shock. Usually the frames already comes with a shock for the frame, but some might offer options.
Fox, Marzocchi and Rock Shox have very good forks. Fox almost only has middle to high end models, while RS and Marzocchi also has some entry level ones.
For brakes, well, Hope, Magura, Avid, Formula and Shimano has some nice ones.
For drivetrain, SRAM X.9 or X.0.
Wheels, you can get from a 300 nice, solid entry level wheelset to a 1,100 one, so it just depends on your budget.
For rims, choose DT Swiss or Mavic.
Hubs, Cris King, Hadley, Hope.
Complete wheelset, Industry 9.

Air suspension is just a very small part of building a bike or choosing components... it can be installed on just about any good mountain bike frame with no problem.
When you say "mountain" to a builder they will require your definition of what that is... there is cross country, all-mountain, downhill, freeride just to mention a few common uses. There are a number of custom builders out there, but be prepared to pay the price.
If you are not really considering a custom bike but instead would like the name of a few good companies that make mountain bikes, you should forget the name, and instead find a bike that matches your needs and budget... especially since high quality production line bikes can cost as much as $5000. Custom models can cost far more depending on outfitting.

Personally I like Norco, Kona, and Specialized frames, Manatou, and Fox front shocks, Fox rear shocks, Hayes Nine brakes. It all depends what you want to ride for, and how nuch you are willing to spend. Also, check out pinkbike.com because they have a massive buy&sell section for full bikes, frames, parts, and gear. you can get some great deals there if you look, but it is mainly a Canadian site.
