Well if we go by the number of temples constructed and small chabutaras where people go n worship then Lord Hanuman has the highest presence in terms of places of worship. this is due also to the fact that Lord hanumaan is revered by both the vaishnavs as well as shaivas.

Every Ram temple invariably has Hanuman in it, and Hanuman temples are seen practically everywhere be it a small hamlet or a cosmopolitan city in India.

Also the fact that Hanumaan is a Jagrut devata in Kaliyuga, describes his being a favorite and worshipped the most.

According to me Lord Krishna is the most favorite God of many is worshiped the most by Hindus in India for various reasons.

Krishna, the god who delivered the message of the Bhagavad Gita (the timeless masterpiece of Spiritual wisdom) to Arjuna, is worshiped in thousands of temples throughout India.

As a lovable child, as a shrewd diplomat, as a great sage and even as a fearless man of action, Krishna's personality has fascinated for ages not only Indians but also thinkers of other lands.

The eighth incarnation of Vishnu, Krishna, has evolved into a distinct and composite persona over the millennia. Krishna devotees ardently look upon him as the Godhead, more emotively evocative than most of the other avatars.

Lord Shiva though very popular is not being worshiped by Vaishanavites. Krishna is worshiped by both Vaishavites and Shaivaites. -

Krishna, the Supeme Personality of Godhead in his different forms and incarnations as Lord Sri Ramachandra, Narayana, Ranganatha, Venkateshwara and Krishna himself. Utimately, Krishna rules.

Rama & krishna are worshipped by most parts of India. Both are avathars of Lord Vishnu

About 70 percent of Hindus are Vaishnavas--worshippers of Vishnu, whose avatars include Rama and Krishna. Of these, Krishna seems more popular. Hanuman is a servant of Rama, so he would come third.

Shaivas or Shaivites (worshippers of Shiva) are the next-biggest Hindu group, after Vaishnavas.

Remember God is 'one' in its various manifestations, do not try to divide 'God' we have already suffered a lot in the past by creating such unnecessary divisions and the Hindu religion has borne the brunt of ridicule from the people who do not understand the true essence of 'Hinduism'.

Actually they worship all of them directly or indirectly because Ram, Krishna, Shiva and Hanuman all are inter-related to eachother.
