It is not about God...it is about people who do not get treated the same as others in life. The saying denotes sarcasm in that these people are equal so they must be children of a lesser God for them to be treated in this way.

A lesser god is inferior to "God."

Historically, when Mark Medoff wrote the play, "Children of a Lesser God," the deaf, as well as others with disabilities, were just beginning to enter the mainstream population. They were not treated equally and therefore the meaning behind his work "Children of a Lesser God." The play, of course, proves otherwise.
