We recently bought 2 guinea pigs from a pet shop.We were told they were 6 weeks old and that they couldnt tell the sex.We had a look on the internet and sexed them ourselves, ones a girl and ones a boy.I definitley dont want to breed,I want them to have company though. So we have bought an extra hutch, they do still get time together but supervised(lol) and then when its the right time I think we will have the male neutered and then put them back together,is this the right thing to do and when.?

I would not put him together until you have the male nuetered, mating only takes seconds. I suggest reading this paragraph and clicking on the appropriate links for more information:
http://www.guinealynx.info/links.html#neutering
Nuetering is not that risky, every surgery has its risk but not like spaying, spaying is alot more risky because you have to remove the reproductive organs and uterus, it is also considered more invasive.
As for when to do it, how old is he now?

ETA:
I would take him to a proffesional exotic vet, ask if the vet is happy with nuetering you little boy and ask if it is the right age.

you can and should get him done now.

females sexually mature at 4-5 weeks old and males at 8-10 weeks.
so you will have to get him done soon because it can be dangerous even deadly for the female to fall pregnant before she is 4 months old

At about 4 months old is when we like to do them. Here's an in depth article full of good info!

Just keep them separated! Neutering is too risky, as it is very hard to neuter a guinea pig. Your guinea pig will most likely die in the operation. Also, I noticed that you said you let your guinea pigs have "time together". Well, don't do this! You probably already have a pregnant guinea pig in your hands! Even if you are supervising them together, it's still a no no! Please don't do this anymore, as this will cause unwanted babies!

Hope this helps!
Good luck!
