I work for a company that has an Air Force contract and we wanted to hang each of the armed forces flag along an aisle. Since the Air Force is our main customer it was suggested we put them first, but I don't want potential customers from the other branches getting offended. I also don't want the Air Force people getting offended if they see Army and Navy before them, but would it also be offensive if I took it out of order?

I would not worry about it as well. No one is going to pay that close attention to it.

I don't think that order is any kind of hard and fast rule. The branches tend to be very competitive though - if you really want to suck up, you can change the order according to whichever one is visiting that day. The important thing to keep in mind though is that they really do have a (mostly friendly) rivalry, so you should be careful about what you say. I'm not saying people lose contracts because of that necessarily, but I have personally witnessed some raised eyebrows over it.
There is an official statement on the matter:
"The present order of parade precedence is defined in DoD Directive 1005.8 as Army, Marine Corps, Navy, and Air Force."

In general nobody really cares. However if you want to strictly follow protocol - the the order is by seniority:

Army
Navy
Marines
Air Force

Trivia note: The most senior branch of all the services is the Army National Guard.

Adopt the historical sequence of their creation used by a military club in NYC. "Army, Navy, Marines, Air Force".

Probably so, people get offended, or at least irritated by things as little as that. Too much inter-service rivalry, I'm afraid. Try putting them in alphabetical order, with the Coast Guard too.

I don' think it'll matter which order they come in... when comes to flags, important flags are flown higher than less important flags (which is why state flags are supposed to fly lower than Old Glory); so as long as they are all the same height you should be fine...

That won't really matter. Just don't tell an AF airman to Semper Fi around a Marine.

I wouldn't worry about it... go with the AF first. That order is close to their order of conception... just switch the AF and Marines around and you have the correct order. Maybe they just thought it rolled off the toungue better this way.

There is no order. I would solve the problem by hanging them in alphabetical order.
