The answer depends on how much you want to spend, how many of you there are and how much luggage you have. No great surprise but the most convenient is also the most expensive and on down the list of options: 1 - reserve a car and driver - he'll wait for you outside customs and take you to your hotel, no waiting in lines (about $65 - $75 incl. tip and tolls for up to 3 or 4 people - more if he has to wait for a delayed flight). 2 - taxi - the line at the airport can be zero to 45 min. wait time but they take you right to the hotel ($45 flat rate plus tip (at least $5) and toll ($6) for up to 4 people). 3 - Airport Shuttle shared van service - may have to wait 30 min. or more at the airport and then they may drop off others first but it does get you to your hotel door ($19 per person (tipping driver not required but appreciated)). 4 - Airport bus - regular scheudle picks up at airprot and drop off at Grand Central or Port Authority in Manhattan - then walk or cab from there ($15 per person plus $6 or so for cab if you take one). 5 - Subway - take the Airtrain from teh terminal to Jamaica Station, switch to the E train to 42nd St., cab or walk from there - takes at least an hour ($7 plus $6 or so for cab if you take one). Obviously if you're in a car dropping you off at the door of your hotel you don't worry about how much luggage you have (assuming it fits in the trunk!) but if you're on a subway train or bus and walking the rest of the way you have to carry it yourself. The link below will give you more details on all of these options.

Cabs are an option, but here is another, which will probably cost you far less:
Take the Air Train out of JFK to Jamaica Station. You can pick up your choice of LIRR (long island rail road) or NYC subway into Manhattan.

Air Train will cost you $5 LIRR will cost $7. I think NYC Subway will run you $2 per trip.

If you take the E subway you will probably be able to get off right in times Square. If you do LIRR you can take it to Penn Station and switch to the subway to get up to Times Square.

Only thing to consider with this 'mass transit' option is how much luggage you will have to drag around with you.

A cab from jfk to times square is way too expensive.
Take the AirTrain from JFK to Jamaica, Queens. Then get on the LIRR to Flatbush Ave. (they make a lot of announcements so you wont get lost). Once you're at Flatbush Ave. (they have almost ALL of the subway lines there) take the train that goes to the hotel you're staying at. You should call the hotel and find out what train goes there but I assure you its one of the trains you can catch at Flatbush Ave. This whole trip will cost about $8, unlike a $50-$60 cab ride! Have fun!

I went to NY a couple of years ago, like you we flew into JFK and stayed in Times Square. We took a cab and the cost wasn't too expensive. As they do here, the driver did put a surcharge on for each piece of luggage we had.

Have a great time!

Get a cab - you are on holiday.
Flat 45 dollar fee from JFK to anywhere on Manhattan.
May have to pay 3 dollars for toll if cab goes over a toll bridge/tunnel

Cab - the cabs from the Airport run on a set price which is cheap enough and you get to see New York as you drive through. Its the best place, so much life and so much to see!
