We're staying in NJ with free shuttle to Newark airport so we could take the train in but that would be $60/ day for 3 days. Can I find cheaper alternative?

See if the hotel has a free shuttle to Penn Station in Newark, because the train into the city is much cheaper. They charge $5 extra each way to use from the airport train station.

You could park on the street in Lower Manhattan, although you'll have to pay the $7 toll to drive through the tunnel into the city. Garage Parking in Manhattan starts at about $30 a day.

The train is the best deal in town as far as parking. Garage space is limited in Manhattan, therefore you will pay top dollar for Labor Day parking. Then again you could take a chance of driving around Manhattan with the hope of finding a space and feeding the meter with quarters. But then again driving circles in Manhatten is not fun and noisy.
