If I take the AirTrain through Jamaica?

The LIRR ride from Jamaica to Penn is only 21 minutes (and $5-7), though you may have to wait for a train. check schedules on www.mta.info.
If you take the E subway, it's closer to an hour's ride (and $2).
Also allow for the $5 AirTrain ride, which may be very quick or up to 20 minutes, depending on what terminal you're coming from.

45 minutes once you step onto the AirTrain. That's if you catch the Penn Station train right away. You might have to wait no more than five minues at Jamaica.

JFK to Jamaica is about 20 minutes, then you have to transfer to an LIRR train heading to Penn Station, which will take another 30 minutes, including the wait, so expect to travel about 1 hour at the most.
