I am a nidan in Shotokan Karate and the assistant instructor in the class. My pinky toes does the same thing. Its just one of those things you can't really do much about. It hasn't really caused me any problems. If you kick with proper form "ball of your foot" the little toe shouldn't be in the way.

When you do a front kick you are kicking with the ball of your foot NOT your toes!! You point your toes "backwards" so your pinky-toe isn't going to move.

just rotate your foot outward a lil bit, so that the part under your big toe makes most of the contact.... you are probably a beginner and this will help you overcome your fear of the board...
