I wouldn't distinguish between the two unless "level" is being used to indicate spatial position, in which case "at a deeper level" would be better.

Examples:
Before discussing black holes, we need to discuss relativity on/at a deeper level. (at and on can be used interchangeably)

In an anthill the brood chambers are tend to be closer to the surface, while food is usually stored at a deeper level. (a spatial relationship - at is more appropriate)
