East Village, SoHo, Tribeca, and the Meatpacking District are the places with the most clubs and bars. All of those places are in Manhattan. The other boroughs also have areas that have high concentrations of clubs/bars, but I have to be honest and say that I don't know a damn thing about NYC outside of Manhattan.
All of those places I mentioned above are below Houston St. and are all accessible by the subway and/or buses.

Greenwich Village - both East and West Village. Walk Bleecker, McDougal Streets, Avenue A, Christopher Street, Houston Street, etc.
